Baseshift 30-Day Pilot — Scope & Runbook

Overview

A 30-day free pilot, no contract, scoped jointly during the post-demo scoping call and designed to clear IRB and procurement review before any paid engagement. The deliverable is an annotated clinical report per sample plus a written wrap-up comparing Baseshift output to the AMC's internal pipeline — with a clear path forward if the pilot is approved.

What Baseshift Delivers

Alignment & variant workflow. VCF/VCF.GZ ingest directly from your sequencer output — no platform-specific prep — with automated ClinVar, gnomAD v4, and OMIM annotation on every variant.
Throughput target. 5–25 samples/week for a single pilot cohort, configurable to your sequencer cadence.
Data deliverables per sample. Annotated clinical PDF report, machine-readable VCF + JSON, ACMG/AMP classification per variant, and gnomAD allele frequency with color-coded tiers (<1% rare, 1–5% uncommon, >5% common).
Onboarding. Dedicated onboarding engineer, signed BAA + DUA in place before first upload, and a joint sample-handling SOP agreed on the kickoff call.

What the AMC Provides

De-identified FASTQ or VCF samples for the pilot cohort (5–25 samples), shipped through the agreed transfer protocol.
IRB letter or exemption determination covering the use of de-identified data through Baseshift.
Internal point of contact for pipeline questions, plus a 30-minute weekly check-in slot held during the 30-day window.
Annotations or comparison data from your internal pipeline (if available) for accuracy benchmarking against Baseshift output.

Week-by-Week Milestones

Week 1 — Kickoff & Legal

SOW sign-off, BAA + DUA executed, IRB letter in hand, sample-transfer protocol agreed, first 1–2 samples uploaded.

Week 2 — Calibration Run

Compare Baseshift output against the AMC's internal pipeline on a 3–5 sample subset; tune classification thresholds and report template.

Week 3 — Production Throughput

Run the full pilot cohort through Baseshift; weekly check-in to triage edge cases; ACMG verdict review for P/LP findings.

Week 4 — Wrap & Decision

Final accuracy report delivered (Baseshift vs. benchmark), pilot-to-paid scope agreed, handoff to the ongoing engagement.

Success Criteria

≥95% concordance on P/LP variants vs. the AMC's internal pipeline, measured on the calibration subset.
All pilot samples delivered an annotated PDF by Day 30.
Completed BAA + DUA on file before any sample upload.
Agreed pilot-to-paid SOW signed by Day 30 if the pilot is approved.

Pilot → Paid Engagement Path

1. Review the wrap-up report

Walk through the final accuracy report together — concordance, throughput, edge cases surfaced during the pilot.

2. Agree ongoing volume & pricing

Confirm per-sample volume and pricing. Launch promo (first 100 samples at 50% off) applies automatically if still active.

3. Roll into a quarterly engagement

Move into an ongoing quarterly engagement with the same onboarding engineer, no re-onboarding required.
